We currently have a WinCC installation with the connectivity pack so we are able to read the data.

I want to create a database in the same instance where the WinCC Historian is, then i want to create a job who is reading data from Historian every 5 minutos to be processed and be stored in this second database to be accesible from an external program.

I need to know if there is possible to do that, and if this second new databse will be affected somehow if the WinCC stops, closes, etc.

You can create a second database without affect the functionality of WinCC.
