Outputs are ON because they are overwritten somewhere else. Probably the input in question is also written multiple times.

Multiple access to global vars scattered all over the code - don't do it at home.

Click on any coil that shows as GREEN without logic actively turning it on.   Press F11.

Find every "Write" for that coil.

If the quantity of "Write" access exceeds 1, you are using coils incorrectly, or you are intentionally using the logic in a way bound to cause questions and/or problems. 

It is bad form to have a -( )- coil with the same tag in more than one place in the logic.

Why does this branch work correctly, but the alarm input after the green branch remains =1 when it's actually =0? The logic works correctly, but the graphics don't.
