hello,

has someone experience with uploading a complete project from CPU to engineering station?

a customer want the software of his machine(s) for diagnostic and trouble shooting purposes.

one machine is programmed in V18. in the online access we don't see the blocks in the folder.

could this mean that the blocks are protected?

Best to show our volunteers some screen captures-- so they can see what you see. 
Do make sure you have the newest updates for the software.
Mention also next time which PLC you are using.

What you describe is sometimes possible if the network link is not set correctly. You will notice it takes very long to connect to the PLC. The PLC and PC should be in the same subnet. 

There may be some problem if the machine was loaded with the same major version but a higher update version. You version must match the major version and equal or higher the minor update version. You may also face issues if your hardware catelog is not including the CPU firmware you wish to connect to. You may then need a version update or HSP.

If you can reach the online tools - view the descriptions and see which software loaded the controller. It may easily be that the customer may have the version wrong.
