But what if, later a new library version comes where you don't have that block? After synchronization - will it delete the non-existing block (and its connections) from instances?

If you delete the object from the CM, but not from CMT, during the next synchronization, the object is added again to the CM. But since update of Update Collection 2 for PCS7 V9.0 SP2 (I believe...not 100% sure), the CM instances cannot be changed anymore like changing default values or interconnections between objects inside the CM instance. You have to work from the CMT or you have to set "Ignore" property (indicated by a pink color) to enable change of that value inside the CM.
