How can we merge it if the other project is Empty? Is there a way to permanently delete it and not to keep it coming back?

Check whether the OS Servers have been replaced or reinstalled recently, or if their computer SIDs (Security Identifiers) have changed. Duplicate entries in the Plant Structure are often caused by new or altered SIDs following migration or reinstallation.
Verify that the OS Servers and Process Historian are not running with duplicate computer names or SIDs. Also confirm that no “Save As” operation or restoration from backup has introduced duplicate server identities.
Ensure that the OS Servers and Process Historian are synchronized with the same system time and are operating in the same Workgroup or Domain. Mixed environments (some servers in a Domain and others in a Workgroup) can lead to recurring duplicate entries.
Before making any structural modifications, manually back up the Process Historian database from the dashboard to prevent data loss.
Use the Merge function in the PH Management Console to consolidate duplicate server or project entries. This operation is specifically designed to resolve duplicates caused by changes in server identity or configuration.
After merging, monitor the Plant Structure and check if duplicates reappear after a restart. If they do, gather and review the installed software versions and configuration files (Ex: ProcessHistorian.cfg) from both the OS Servers and the Process Historian.
Check the outgoing message queues on the OS Servers (they should show as “Connected”) and review the contents of ProgramData\Siemens\SFCache on the OS Servers for inconsistencies.
Finally, verify that all network settings are correct: the OS Servers and Process Historian must be able to resolve each other by name, and the network binding order must be correct (with the TerminalBus listed as the first network adapter).

Please also share your project structure (Ex: ES, OS, and PHIS architecture) for further analysis.

Our project structure consist of ES ( PCS 7 V9.0 SP3 UC06), Redundant OS Servers, PH/IS (2014 SP3 UC05.)

For additional information:

• This duplicated project problem/issue starts since we downloaded/added our project into the existing multi project hierarchy.
• The project does not use SID
• The Duplicated/Ghost project does not have any contents (when checking in PH)
• All system/server are in the same workgroup/ workgroup name
   
• The project is not using centralized time, example (OS Servers : 8:50AM | PH/IS: 9:16AM)               - The time gets delayed or advance inconsistently everytime there is restart either in PH/ Server 1 or Server 2 

Observations:

- We observed that upon clicking the PF_MP without data in PH, the "Merge" button is unavailable to click (grayed out).

• Merge button is only available if we select either of the redundant server under the (+) of the project name. but the duplicated (PF_MP) project it self cant be merge.

- The PH/IS has two user specifically, "admin" and Administrator"
