i use the system trace (the problem is the same in device trace)

Use it to  trace  synch function. Please see the picture ,

the gearratio is 1.0 and when the synch is reached, when i use the measuring cursor , i found  the position of the two axises are the same .

But from the trace picture , they are not overlapping , what is the reason for the the trace not overlapping ? is there need some special setting?

check the scale of the x-axis (mm) if you use the same sclae for both signals.

Yes , after setting the scale of the two axis for X direction , the two curves are overlapping.

is that means for the" auto" scaling is always are not same for each axis??

 Yes. As it tries to best fit each plot in the chart window.
