Laden in Baugruppe

Does "Laden in Baugruppe" deleting the Program from the CPU too?
or is it just updating the Hardware?

depends on the PLC you use, the Engineering Software and the FW Version.

Version: Simmatic Manager Step7 V5.6 + HF1 (K5.6.0.1)

I could find the program in the online window, so I guess, no, 
just the Hardware config was overwriten

Hello,

if you load from HWConfig then only the HWConfig data is load, no change/delete of program blocks.

If you load the station from simatic manager HWConfig data and program blocks loaded and overwrite the online blocks if exist.
