840D system X axis diameter error

Recently we are facing a typical problem. On plane shaft of length 4 meter, no of step diameters are machined. If we measure two equal size diameters, error of 0.4 mm radials (diameter 0.8) is observed. While carrying out the machining of both diameters, same offset & same tool is used. No taper on machine. Checked X axis backlash & found 0.02 mm, which is correctly entered in backlash parameter. X axis laser calibration has been carried out & the compensation file is activated. We deactivated backlash & compensation file step by step & checked the diameter readings, observed the same error i.e. 0.4 mm. We surprised that even after deactivation of this compensation, there is no change in reading. What could be the problem?
